The station is situated in Bayana, a historic town in the Bharatpur district of eastern Rajasthan. It lies in a region with significant agricultural traffic and connects rural Rajasthan with the trunk routes that run between Delhi, Agra, Mathura and Kota.

Bayana Junction lies on the Mathura–Kota railway line, which forms part of the broader Delhi–Mumbai trunk corridor via Kota. From Bayana, a branch line diverges towards Agra Fort, giving the station its junction status. Through this configuration, Bayana provides connections in four principal directions:

  • North-east towards Mathura Junction and onward to Delhi.
  • South towards Kota Junction and the Mumbai-bound main line.
