Chowdhury rose to prominence in Murshidabad, a district in central West Bengal with a large rural electorate and a long Congress tradition. He built his political base through grassroots organisation in the Baharampur area, which became a Congress stronghold even during periods when the party performed poorly elsewhere in West Bengal.
Before moving to national politics, Chowdhury served as a Member of the West Bengal Legislative Assembly. During this period, the Left Front, led by the Communist Party of India (Marxist), dominated West Bengal politics, and Chowdhury emerged as one of the principal Congress voices opposing it in Murshidabad.
Chowdhury was elected to the Lok Sabha from Baharampur and went on to retain the seat in successive general elections, making him one of the longest-serving Congress MPs from West Bengal in the contemporary period. In Parliament he has been active on issues relating to railways, rural development, minority welfare, and federal relations between the Union government and the states.
During the second term of the United Progressive Alliance (UPA) government led by Prime Minister Manmohan Singh, Chowdhury served as a Union Minister of State, with a portfolio in the Ministry of Railways.
After the 2019 general election, in which the Indian National Congress fell short of the numbers required for the formal post of Leader of the Opposition, Chowdhury was designated Leader of the Congress Parliamentary Party in the Lok Sabha. In this capacity he led the party's interventions on the floor of the House on legislation, budgets, and policy debates, and represented the Congress in key parliamentary committees.
Chowdhury has served as President of the West Bengal Pradesh Congress Committee (WBPCC), heading the Congress organisation in the state during a period of intense political contest between the All India Trinamool Congress, the Bharatiya Janata Party, and the Left–Congress alliance.
Chowdhury is regarded as a vocal critic of the Trinamool Congress-led state government in West Bengal as well as of the BJP-led Union government. He has consistently advocated a Congress–Left understanding in West Bengal, in contrast to sections of the national Congress leadership that have at times explored cooperation with the Trinamool Congress at the all-India level. His electoral durability in Baharampur, a Muslim-majority constituency, has made him one of the few Congress leaders to have retained a Lok Sabha seat in West Bengal across multiple cycles of political realignment.
